I'm not new to the MST3K game, but since it never aired in Canada, I've found the episodes hard to come by. I've only been able to find them online.
Because I'm not watching them in sequence on TV, I can pick and choose the best episodes to watch. I've been getting through them at a rate of about one a day!
Anyway, right now I'm at a loss. I've watched, I guess, all the "classics"... but maybe I missed a few?

Manos: Hands of Fate - Gotta watch that. Be careful about showing it to your friends, though. I have several people who have yet to forgive me for showing it to them over 5 years ago.
Fugitive Alien (I and II) - These are the first I ever saw - they hooked me on MTS3K completely
Santa Claus - Gotta love Mexican children's films...
Starfighters - "Looks like someone got refuelled this weekend, eh?
First Spaceship on Venus
War of the Colossal Beast - because you have to see Mr. B Natural
Teenagers from Outer Space
The Cave Dwellers
The Skydivers
Teenage Caveman
Master Ninja (I and II) - if for nothing else than the Master Ninja theme song

You know, I saw Overdrawn at the Memory Bank un-MST'd. It was... confusing.

Oh! forgot to mention The Brain that Wouldn't Die (Mike's first episode!)
With the exception of Danger: Diabolik, I've yet to find a post-Trace-Beaulieu episode I really like. I don't think I've seen any of the episodes between when Frank Conniff left the show and when Trace left the show. But Mrs. Forrester just doesn't cut it for me.  _________________ ~Moiety Jean

Not knowing which ones you've seen Cyc, I hope I'm not being redundant.
My Favorite MST3K has more to do with the memory of it...
Something like "Santa Claus Goes to Mars"... the best part about it was the day I saw it on MST3K, another cable station was airing in UN-MST'd... almost in simulcast.
My dad was watching with me... laughing so hard he broke his chair.
